Tutorial:
1) Transfer your profile from your xbox to your computer
2) Open your profile using modio or horizon
3) Extract the mw3 GPD (415608CB.gpd)
4) Click 'Open' on the program and choose your GPD
5) Choose what you want your clan tag to be
6) Click 'Save'
7) Inject your GPD back into your profile using modio / horizon
8) Rehash and resign

Yes they will as MW3 is on Hotfix servers which automatically patches each glitch and bug and mod/hack while playing games.
