I just got an all new computer a few weeks ago and I have been noticing a high pitch whistle noise that my computer makes when I get into a game. It does it when I play BF2 and if I get over 400 fps on Minecraft it will do it as well. It's not a loud noise but you can hear it when you sit next to it. Is this common?

It's normal. If you get to much fps in a game your graphic card will make a high pitch noise.

Is it your fan cause if it is it may be set too auto and when your computer is working harder getting higher fps the fan is going too spin faster.

Is it bad on the card to let it run at 300 or 400 fps? Should I cap it?

Depends what game you're playing for example I can get up to around 750 fps on cod4 and my PC is fine just check your fans configuration to see the RPM.
