Any strange noises like clicking for example coming from your HDD isn't a good sign. Majority of the time it means that your HDD is on it's way out so just as a precaution i would back up all your data if you haven't already.
The only full-proof solution is to just replace your HDD unfortunately.

Something could also just be hitting his fans. Often enough, cables just start getting in the way of my fan and start clicking, and taking my case door off and putting it back on does the trick.
Yeah, cable management was never my strongpoint.
If you've already determined that nothing's hitting your fans, then Skater's opinion is much better than mine.

What is the model of your hard drive? You can find out by opening Device Manager and looking under Disk drives. If you think your hard drive is having problems, you should run the diagnostic tool provided by the manufacturer.
EDIT: Or chkdsk

I have the same thing with my laptop, it's the HDD most of the time. You can diagnose it like r00t said and then you should back up your data.
