If I put my class armor on for my faction, New Monarchy, will I still be able to level up my Crucible rank at the same time? Or I have to take off the New Monarchy class item to level up my Crucible rank?

When wearing faction gear, all reputation gained goes to that faction. You get no crucible rep or vanguard rep, which is why faction gear is a waste of time and glimmer..
