Deleting the prefetch or temp folders should actually temporarily slow down some things as programs automatically replace what you needlessly deleted. You could make a case for clearing them if they have become large and you don't have much disk space, but the OS automatically manages the contents of the folders so there is generally no point or benefit. Depending on what boxes you check with disk cleanup, the same can be true or it could just clean up, for instance, error dump files. Again, the only purpose this would serve is freeing disk space.

Hmm, odd i have never really noticed slow down rather just a bit of increase. Maybe due to my computer just being a Vaio laptop and never being that fast in general. Even opening applications that I use still seem to run normal or faster but never slower.
