Proxy Connection?

Hey,
Yesterday I was at my grandmothers house and she had problems connecting to her facebook and a few other sites so I said I would have a look at her laptop.
I started doing some generic steps looking at extensions, How many and what processes are running and basic stuff like that.
It was terrible she has about 10 extensions on Chrome named like e1231gfdsdrew and over 130 processes and NO anti-virus so my first step was to go get avast to clear it up. I went to install it but it wouldnt let me then the computer restarted and there were popups every where (I must have angered the gods...) so i restarted in safe mode and went to a restore point which was 8 days ago. Once the restore had completed came on and there were pop ups everywhere again and I came to the conclusion there was a rootkit (May not be reasonable but there was a RootKit).
She said I could take it home with me as it was now 23:50 Christmas day and my parents wanted to go home.
Today I started clearing it up and installed avast and malwarebytes and cleared it up ran ccleaner uninstalled a bunch of programs, loaded msconfig and prevented loads from starting up.
At this point its pretty much clear I had used Avasts and Malwarebytes anti-Rootkit programs and removed the rootkit.
Now here is my problem it will not let me connect to the internet anymore not on anything.
No program can connect either (Avast, Chrome, Firefox, Adobe so I went into internet properties then connections went into LAN settings and tried to untick use proxy server for lan but everytime I untick it i close the window reopen it and its ticked again.
Ive looked through the registry but honestly i have no idea what to look for.
Ohh and another thing in Personal Certificated there are about 100 entried for DO_NOT_TRUST_FiddilerRoot do I remove them or what?
If someone could help ASAP that would be great!

Had laptop full of malware and other nasties cleared it up and no longer can connect to internet due to proxy settings tried going into internet properties>Connections>LAN settings and untick use proxy settings but it will not stay unticked, I untick it and as soon as i close the window it reticks it self.

You more than likely ended a process that was used to connect to the internet, you need to be a bit careful when just closing and ending processes, even if they are associated to roots, because they can.. mutate? is that a good word for it? I guess, they can infect other files, and removing the head from the snake probably stirred up anything else it was connected to. You should have made a list either on paper or in notepad++ stating what processes you ended, and what programs you removed. Your best bet (in my opinion) is to just re-install windows from a clean wipe (just use the Install CD, or go into settings and fac reset)

I was careful when ending processes the computer still connects to the internet but cannot (if that makes sense)
The proxy settings were turned on I guess because of malware and I cannot untick use proxy server for LAN so it cannot connect.
When I untick it it just reticks itself
