You could break down the commentary on notepad. Like write down the main idea and important details.
And by programs do you mean audio recording software? I would recommend audacity

Really? You go quiet for 2-3 minutes?..Just do cut commentary. Whenever there is gaps in-between you saying stuff just cut and delete it out. Simple editing really. That way there is no empty gaps.

When i do mine - i use notepad to do a layout of how i want it to go - topics etc highlights of the game i want to point out - if its not a live one.

Then i have a section at the bottom of the notepad with "off topics" - some things to talk about that aren't too important - so if i have nothing to talk about and if there is still gameplay/video left - i have some things to go to
