Do you folks thing that it would be worth jailbreaking an iPhone 6 if it's going to be your main phone for the next two or so years? Do the pros outweigh the cons? What do you guys think would you do it?

What cons are you referring to? I own owned an iPhone for about 5 years now and i have always jail broken it, as long as you know what you're doing there are next to no negative consequences.

I've been jailbreaking my devices for years since I first got an iPod touch. Now I have an iPhone 6 jailbroken on iOS 9.0.2
Add any type of mods/tweaks to free your device and do anything. I enjoy it very much
I would say go ahead before its patched.

Not cons per se but I'm referring to Malware problems or any problems people have had during their time using a phone.Just curious if anyone has had any problems. I'm buying an iPhone 6 tomorrow and wasn't sure if I wanted to jailbreak it straight away. I have worded my post wrong.

Malware problems? There are very few viruses that effect phones compared to ones that target PC. I have not once had an issue with viruses.

You not had any problems with the battery life or the device running slower than normal (i know overloading tweaks can slow it down but otherwise it should be fine)

Battery life is going to be affected, but not as bad as you think. Before jailbreak my phone lasted 1.5 days, now its like 1.2 days.

Not too many cons to jailbreaking an Apple device. I had some performance issues with the speed of my phone but that was after a few years. Cant even confirm that it was 100% the jailbreak.
