I had the idea of talking to him to see if he'd be able to get the glitched molerat, and no luck. I haven't tried sleeping in another area and coming back however, I'll try that next time I get on Fallout and I'll be sure to report back here if it worked or not, thanks for the tips.

I believe every ingame week or soo everywhere regenerates there loot and enemys respawn, so i would assume the enemys would respawn and yiu should be able to kill them

If you're still searching for a Fat Man, I remember finding one quite early on in the game.

I think it was in Concord or Lexington, I came across some raiders and one of them had a Fat Man.

Pulling a sleeping beauty and sleeping for 10 days didn't seem to fix it unfortunately.
