It's probably because Berenstein would be a more logical name in the minds of most people.
'-stein' is a more common ending to names than '-stain' is, like Frankenstein, Bernstein, Rothstein, Rubenstein, and even Levenstein from American Pie.
Parallel universe's aren't needed to explain why people's brains would accidentally swap 'stain' for 'stein' in the 'Berenstain Bears.'
