With the release of the 1060's today I just wanted to purchase whichever one was in stock. Is there really a difference in the 249.99 GPU's or are they just design differences? Looking at the descriptions im still not 100% sure if there is actually a performance difference.

They'll all perform pretty similarly. Just don't get a reference/Founders Edition cooler, or any blower style cooler really.

What exactly is the issue with the blower style coolers? I just purchased this one: [ Register or Signin to view external links. ] so I think it should do okay in the build you gave me.

It'll work fine bud, solid build.
Be sure to show us how it turns out.

Blower style coolers are fine, but they're typically louder. Also, blower style coolers take the hot air inside your case, and push it out the back of the GPU which causes higher GPU temperatures, but slightly lower temperatures for everything else. This is helpful in small case, like mITX form factor systems, but usually, a nice aftermarket cooler is the best choice. That PNY card will be fine, great buy since it's a nice dual fan aftermarket 1060 for a lower price than you can get a 480 for right now. Enjoy
