You can still play on your phone after using the bot, you will just be softbanned but if you go to a pokestop and spin it around 30 times you won't be soft banned anymore. You have to exit each time. When you go back to the bot and use it you may be softbanned again but eventually it will unban itself.

i keep getting this pop up as soon as i launch windows visual, [ Register or Signin to view external links. ]

I see there's an update in the App Store for Pokemon Go.
If I update it I'm guessing none of the current bots will work, am I right?

the bots work by "playing" the game virtually not on your device, so updating the app vs not updating the app has no effect on the bot.
