Jerusalem gets attacked by Muslim territories constantly. It is a bad idea to make the capital of a country somewhere that gets attacked over religious reasons all the time.

... No.
The problem with calling Jerusalem the capital of Israel is that Jerusalem is a highly contested territorial area.
Muslims, Jews, and Christians all have holy sites within the city and Israel is a Jewish state.
Palestinians, a majority Muslim group, want the Eastern part of the city to be the capital of their future state.
Most of the world doesn't recognize the claim of Israel that Jerusalem is entirely theirs and neither does the UN because Israel and Palestine agreed in 1993 that the status of Jerusalem would be decided during later peace talks.
Now the US is saying that Jerusalem is the capital of Israel and that the Palestinians need to find a new future capital because Trump thinks it's going to speed up the peace process in the Middle East, but obviously rocking the boat is any way whatsoever is condemned as terrible.
I don't really give much of a crap about any of this any more, but that's why.

Just giving my two cents that Jerusalem has always been a Jewish city since the beginning
