If I have already replaced the common.ff and code_post_gfx.ff files on an ISO using wx360 can I replace them with other modded files

You can however when you go and try and stealth patch it again, it will come up with errors for being already modded. It still will work, do just need to re-extract the default.xex again, replace the files, and then the xex agin.

Short answer- yes

It should, nut i would re-stealth it just to be safe. Also don't forget to re-extraxt the xex and do everything else you're supposed to do.
