Well first, you'll definitely have to solder an lpt/nand reader to the mobo.. then your going to have to re construct a nand for your console then flash it to it.
Kinda difficult process, i recommend you send your console to someone who specializes in these kinda fixes.

Ok so now when i turn it on it auto boots into xcell and the dvd disk tray wont open and it apears as it doesnt work. Everything is plugged in correctly and I even undid all the changes i did when i installed the fan. Does anybody know whats wrong?

You will need to reflash a freeboot image

Well if you don't have a NAND backup already, its going to take some work.
If you do, just flash back an old image
If you dont, write xell to the xbox. Get the CPU key and use bincrypt to make a 0.032 image.
Dumping the NAND wont be good because the image on there is bad.

I turn the JTAG on, everything works as normal.
Anyway, I go to game library, find xex menu 1.1 and hit play. 1-2 seconds later the console turns itself off.
The console do work 100%, however after I had some issues with copy dvd in xm, I pressed dpad right in xex menu and then I came to dvd, copied the default.xex to the cod 4 folder and then this started to happend.

What i recommend you do is remove your current copy of xex menu, then use this thread to install xex menu Thread
After that, follow this thread to install all important patched files for cod4 Thread
You honestly should have 0 issues.

So Just Plug in to my PC .. LPT
Then Just Flash Xell ...
