Microsoft security essentials is probably incorrectly detecting it as malware for some reason. What does it say is the infected file?

Wipe the flash memory on the Shuffle. Your friend probably downloaded too much donkey pron that masked a worm and the malware may have copied itself to the drive. Wipe it or your computer might get the same infection.
