Step 1: Remove the old version
When you first run the Minecraft server tool, it creates files and folders (depending on if youre using Windows or Linux/Mac), which it stores information in. At this point it should be pretty ovbious that these files have to go. You should be careful though, as there is more to the files than just the version of your server.

The files and folder that you do not want to delete, is banned-ips.txt, banned-players.txt, ops.txt and server.properties (note that if you want to keep a log of everything, youll need to take a backup of server.txt as well). If you do not want to have your world be lost, you should also copy this to a different folder (the new version of Minecraft doesnt support the old worlds, so youll have to convert it later). Then you can delete Minecraft_Server.exe (minecraft_server.jar on Mac and Linux) and the rest of the files and folders.
Step 2: Download the new version
As Ive said before in this article, the minecraft server doesnt auto-update, so youll have to do this yourself. This is easy enough, all you have to do is go to minecraft.net/download.jsp and click on the link that is appropriate for your system. (see image below)

Then you move the downloaded file to your server folder, and run it.

Running the server
On the first run your server is going to create some files and folders, and also generate a map (world) for people to play in.
Step 3: Restoring your map (Optional)
If you decided to backup your world from the earlier version, youll first have to convert it (currently unavailable), and then you exit your server (close it), and copy the folder named world (if YOU named it something else, delete the world folder and rename this folder once its in) into the servers folder (where Minecraft_Server.exe/minecraft_server.jar is) and tell it to overwrite. Then restart your server and connect to it. Now you should be able to play around in your old world.
Tip: You can use worlds from the client version of Minecraft, just go into the saves folder and copy the folder with the name of the world you want and paste it in your minecraft server folder, and then rename it.
