Try a diff usb port. May be broken
Ive never had a wired controller and didn't know they needed to be synced

The controller works fine, because I can use it on my non jtag xbox.

Try booting your Jtag with it. Xbox off -> Plug controller in -> Hold home button

did you recently flash a new nand image or dash launch ect. That is a problem that sometimes occurs when you flash something to your nand.
