I was on skyrim playing for the Companions and then I got the mission Trouble in skyrim, it requires you to kill a leader in a dungeon. I killed the leader before the quest started making it bug out.

I couldn't kill the leader because he was already dead.

I had my gamesave modded and I had the quest be completed then when I try talking to someone else for a new quest it says "aren't you still doing something for Farkas?" I dont know what to do please help

And please dont say to make a new game

I've had the same problem, only with a sabre tooth car thing, without messing around with your save there isn't much you can do.

give them the old save and instead of having it completed have the guy revived or spawned then just kill him again.

Cant you just console command "resurrect" and THEN kill him?
