Can I upgrade to ios6 while I'm jail broken or do I have to resore my

Idk. But my iPad was jailbroken, i kept getting an error while wirelessly updating. So i hooked it up to the computer and backed it up but it still removed like all of my Install0us apps. Idk know if this helped any.
