what did you download
and just to be safe delete them
and always listen to malware bytes over microsoft security essentials.
and i would recommend Comodo firewall, or sandboxie when you download stuff.
both free

But there is no threats anymore and I restored my computer to an earlier time. Should I re-download Malwarebytes again?

If its affecting your registry you do have a virus, my first thought is a RAT, due to the fact that they modify registrys to add the RAT to the windows start up. Make sure your SE is fully updated and do a full scan.
