I have MW3 installed on retail and can play with no problems. However, my cd is scratched up so I can't install it from the cd onto jtag. Is there any way to transfer all the files from my retail to jtag?

no just download the game via a torrent and extract it then copy them files over to your JTAG/RGH

Yes, you can transfer the GOD files to your computer using a transfer cable, then to your jtag through your preferred method (FTP, external hdd, etc...).
You will need to unlock it using XM360 if you keep it in GOD format.

Or even use horizon on your Pc.
