So I have a 16GB flash drive with Halo 4 and Trials evolution on it, and i had a modded game save for Assassins Creed 4. i plugged my flash drive into my xbox and started playing assassins creed. I was going to mod a game save for Saints row 4, so i copied my game save to my flash drive. i plugged it into my computer and horizon didn't recognize it. so i tried modio. and it didn't recognize it. so i said oh well and put it back in my xbox. My xbox said devise not configured, so i unplugged it and plugged it back in, getting the same result. So then i plugged it into my computer again and there was a bunch of folders with weird names that i couldn't open. i could use some help or suggestions. Thanks!

You need to configure the USB drive first, I'm assuming it was already configured though since you said you had some games and a gamesave on it. If you formatted the USB on your PC that erased everything and caused it to say it had to be configured again on your 360. You could try having the USB plugged in and open Horizon again to see if the things pop up (Halo 4 & Trials Evolution) and if they don't then configure the USB again on your Xbox 360 and just move H4/Trials back to your flash drive and everything will be okay and back to normal (well if you have them on your HDD, if not re-download them from the Marketplace and just move it).
Unless your AC4 Gamesave is still on your Hard Drive or you had a backup somewhere on your PC it'll most likely be gone forever.
