Currently have an apu running with an r7 370 2gb. I want to upgrade my cpu which will have to include a new motherboard. I was thinking an i3-6100 with a motherboard in and around with whatever i have left or an fx 6300 with an am3+ mobo but that would limit my upgrade-ability. I will be using it for gaming mainly so im stuck as to what option I would go for.

You haven't given us a budget. i3 for sure though. I'd take an 860k over an FX-6300. Since you're upgrading from an APU, you could probably just grab an 860k, no need for a new motherboard or anything but it wouldn't be worth it IMO, may as well just go Intel at this point and getting a Skylake i3 now, gives you room to upgrade to a Kaby Lake i7/Xeon or something.
Keep in mind that you'll be needing some new DDR4 RAM to go with that Skylake i3 and a DDR4 compatible motherboard.
