I have a 2007 Chevy Cobalt LS 2.2L and I want to put a better exhaust on it, I was thinking an 40 Series Muffler from Flowmaster. I don't have anything done to the car everything is stock. Could I just throw the Flowmaster muffler on there and go or would I need a whole new exhaust system

At 2k RPMs its the loudest so yes. When im on the highway in 6th gear at 2k rpms its loud. I usually just downshift to 5th and it isnt bad.

You don't need a whole new exhaust, just muffler. I've had two Flowmaster exhausts and I personally will not own another one. they sound nice and have a good brand name, but they are very cheaply made. I don't live in the rust belt, but they rusted out very quickly. I think a better bet is looking at Magnaflow.
