You can do this only whenever Filena is around. On the bottom right of your screen you will see a blue circle. Hold L2 whenever you are near Filena to throw her at an enemy and kill it, or tap L2 for her to stun them. It takes a short while to recharge this move then you can use it again. Beware of missing your throw or throwing her too far as she wont be able to hit enemies, and also if you throw her into a group of enemies she may get knocked out for sometime. Most common enemies will die in 1 hit, but stronger enemies will require 2 throws.

Your Combo Throws count stacks in across multiple playthroughs. A good place to farm this is in the last chapter Scene 13. There will be unlimited Clones coming at you one at a time as long as you don't shoot the Core in the middle.
