I have my Xbox 360 laying on it's side for fear of it tipping over and Halo'ing a disc. It vents better when vertical, but I keep it sideways as a safety measure.

This has happened to me so many times and it completely wrecks your disk!

Last time i left my xbox 360 standing it fell over and laser burned the disc so for the safety of your games i would suggest lying it down also i think it has a fan on the bottom also

Standing up: Higher risk of scratching/burning rings into the disc. But far better ventilation.
Laying down: Low risk of scratching/burning rings into the disc. Not as good ventilation.

I've tried having my xbox stand up and all that happened was my disc getting the rings on it. Laying it down on its side is the way to go.
