Just finish a boss level on Master for all difficulty and boss related trophies:

Training Complete
Complete all levels on Rookie difficulty

Normal is the New Normal
Complete all levels on Freelancer difficulty

No Hard Feelings
Complete all levels on Veteran difficulty

Iron Lady
Achieve a no-death bonus on every level, on Veteran difficulty

Speed Demon
Get the max speed bonus in all levels on Master difficulty

Impervious
Defeat all bosses on Master difficulty

Keys to the City
Save all civilians in Fortuna City and defeat the chapter Boss

Garden Variety
Save all civilians in Hydroponics and defeat the chapter Boss

Daring Delver
Save all civilians in Matter Mines and defeat the chapter Boss

Simply collect any cache in all 3 chapters and save atleast one human for the collectable trophies:

City of Gold
Collect all Caches in Fortuna City

Fields of Plenty
Collect all Caches in Hydroponics

Buried Treasure
Collect all Caches in Matter Mines

Civil Servant
Rescue 5 civilians

We're Going to Need Guns
Collect all Secondary weapons

Axiom of Choice
All Augmentations collected

The miscellanous trophies don't autopop so you have to achieve them on your own.
This sole save saves you at least 20hours of grinding in the levels so enjoy your freedom
